Does clear dry invisible?

It is sold as a clear sealant, not a colorless one, and a tooled bead is still a bead. The data sheet describes the finished appearance; what clear avoids is a color that fights the surface.

Same substrates as the other two?

As the white, yes: coated metal (Kynar), EPDM, primed TPO, primed PVC and metal, with KST058700 as the promoter for TPO and PVC. The black's current data sheet differs: it lists aged TPO and PVC without a primer and is not for white EPDM.

Clear is the choice when the color of the bead is the problem. On a roof with mixed metal finishes, around a skylight frame, or on a detail that sits where someone will look at it, a clear sealant keeps the joint closed without adding a line. KST058350 is the clear grade of the Uniflex MS hybrid, packed as a 9.5 oz cartridge, 24 to the case.

It carries the same substrate list as the white KST058300, coated metal (Kynar), EPDM, primed TPO, primed PVC and metal (the black KST058310 is now listed over aged TPO and PVC without a primer), with application listed from 30 F to 120 F and service from -40 F to 200 F. The cure figures are its own: the maker lists the clear grade tack free in 75 minutes and cured in a day, where the white and black are listed at 40 minutes and 4 days. On TPO or PVC, KST058700 prepares the membrane first.

Application

Clean the joint back to sound, dry material. On membrane that means removing dirt, chalk and residue the way the data sheet sets out.
Prime by substrate: the aerosol promoter on TPO and PVC, nothing extra on EPDM, and the stated preparation on coated metal.
Details first, field coating second, with tape or fabric reinforcement wherever the specification asks for it.
Gun and tool a full bead into the joint. The clear grade skins in about 75 minutes, so keep tooling close behind the gun.
Follow the manufacturer’s product data sheet for preparation, bead size, cure and what may be applied over the sealant.
